Genealogy View

Genealogy view is an interactive and hierarchical view of the history of an experiment processed through Clarity LIMS. A genealogy starts with a submitted sample and progresses with nodes nested beneath it. Information is displayed in a hierarchy and shows parent - child relationships between these nodes. For example, a derived sample may be an input to a step that produces derived sample outputs. This sample output is then input to the next step in the workflow.

Genealogy can be used to:

  • View submitted samples and derived samples, on each step the samples pass through.

  • Troubleshoot and view the outcome and possible continuous outcomes of each step, including the indented children steps nested within their parent steps.

  • View QC flags relating to sample measurements.

  • View custom fields for items in the genealogy.

  • View and download files.

  • View and download files.

Generate a Genealogy

  1. On the Projects & Samples screen, or using the search toolbar, navigate to a sample.

    • Projects & Samples screen: Select a project. All samples in the selected project are listed in the Samples & Workflow Assignment section at the bottom of the screen.

    • Search toolbar: Select Search, then select Sample from the drop-down list . Type a search term into the adjacent field and press the Enter key. You can type the complete search term, or part of it followed by an asterisk. (For details, see Search for Samples.)

  2. Select the sample to open the search results page. If using the search toolbar, the search results page lists submitted samples, derived samples, and measurements that match the search criteria.

  3. Select the genealogy icon next to the submitted sample name. Selecting a derived sample genealogy icon opens a partial genealogy. This provides information from the selected derived sample onwards. A partial genealogy does not show how the selected derived sample was produced, or provide any information about the original submitted sample.

Genealogy Node Types

Genealogy starts with a submitted sample, and progresses with additional nodes (steps, derived samples, custom fields, and/or measurements) nested beneath it.

  • Steps—may be parent or child nodes. Most often, they are parent nodes with child nodes that are derived samples or measurements. The nodes for steps do not contain an icon.

    • Parent nodes—produce nested child nodes. Select the plus icon to expand the nested child nodes.

    • Child nodes—listed beneath parent nodes. Select the step minus icon to nest the child nodes beneath the parent node.

  • Submitted samples—listed at the top of a complete genealogy (not listed with a partial genealogy). Cannot be a child node.

  • Derived samples—denoted by an Erlenmeyer flask icon, these nodes contain partial genealogies. Can be parent or child nodes.

  • Custom fields—denoted by an 'i' information icon, these nodes are created by parent nodes with custom field entries. Can be parent or child nodes.

  • Measurements—denoted by a 'paper file' icon, these nodes represent measurements (typically produced by a QC step). Measurement nodes may also serve as file placeholders. Can be parent or child nodes, but do not produce child nodes.

Customize Genealogy View

Genealogy view can be customized to show or hide specific nodes.

Show/Hide Parent or Child Nodes

Select the plus icon next to a parent node to show the nested hierarchy of child nodes. The plus icon changes to a minus icon.

Inversely, select the minus icon next to a parent node to hide the nested child nodes. Child nodes with identical indentation are siblings.

Show/Hide Custom Field Nodes

By default, the genealogy lists parent custom fields nodes, but hides the child nodes.

  • To expand the child custom fields nodes, select Show All Custom Fields from the pulldown menu in the top-right corner.

  • Select Hide All Custom Fields to return to the previous view.

Show/Hide File Nodes

Some steps produce numerous measurements and file placeholder nodes. By default, the genealogy lists all file placeholder nodes.

  • Select Hide All Files from the drop-down menu to hide all placeholders and child nodes.

  • Select Show Available Files to limit the view to file place holders with attached files.

  • Select Show All Files to return to the default view.

Information Box

The genealogy information box contains additional information useful to the user.

View Step Information

Select the blue hyperlink text associated with a step name to launch the step screen and view detailed step information in a new browser tab.

Download Attached Files

Select the blue hyperlink text associated with a measurement node name, or a file placeholder node name, to download an attached file.

XML View

Select the blue hyperlink text listed in the LIMS ID column to open a new browser tab, and view the XML representation of the node in the API (requires API access).

QC flags

Measurement nodes produced by steps that pass required thresholds are denoted by QC flag icons (listed under the QC flag column). To ensure they are visible when child nodes are hidden, QC flags are always shown on the parent measurement node rather than the child node.
